[3.5.1a] Module Loader causing layout problems?

Yesterday I had completed the modifcation of some module layouts for a client's installation. These inlcluded leads, contacts, and campaigns. I then installed the the following modules: Team Security, Document Merge, and New Subpanel with Tabs. I also installed the "Optional Dropdown Lists" upgrade. I then went back into my contacts layout editor and it was completely reset with only 4 fields present where I had upwards of 30 before the install. I then went ahead and uninstalled Doc Merge and the Subpanel with Tabs modules. This allwoed my contacts fields to reappear for the most part. Some of the labels are still missing.
