Custom Relationships Lost

Good Morning,

We are running SugarCRM 5.2.0l

We have developed a custom module on a seperate install and then deployed this by packaging it as a zip file and then installing it on our "live" server. Since doing this I think there have been some minor tweaks like layouts / field names on the live server.

One thing we have noticed is that the custom modules keep disappaearing. We can make then re-appear by doing a repair / rebuild.

I think the relationships are dropping, is there a way I can fix this, perhaps by putting the relationships somewhere where they don't get removed?
