How do I edit custom shortcuts

Sugar enterprise 4.5.0.f

I have some shortcut menus defined in ./Extension/modules/Accounts/Ext/Menus/menu.ext.php. and ./modules/Accounts/Ext/Menus/menu.ext.php. At the top of the file is the line "//WARNING: The contents of this file are auto-generated". And indeed if I modify the file manually, then do a admin-repair-rebuild extensions, they are re-generated. The custom shortcut menu entries do not appear in MyModule/Menu.php
So the question is simply: where are these files generated from i.e. what file or menu do I use to edit my custom shortcuts.
