This change is not upgrade safe.
You need to modify the file themes/<ThemeName>/header.html
You need to move the TD containing the code:
To another place.PHP Code:<input type="text" class="searchField" name="query_string" id="query_string" size="20" value="{SEARCH}">

No way.
The further version of SugarCRM will contain an improved themes, so I hope some features would be upgrade safe and customizable.

I'm using the default theme. Unfortunately there is no header file. What to do?

The default theme is the Sugar theme. You'll find it in themes/Sugar
