Migration of Custom Sugar to overwrite fresh install

Hello. I am currently migrating our current 5.0d Pro away from our current host into our own server. I have installed a fresh copy of 5.0h, as all our custom modules have been tried and tested in a 5.0 environment and this was the closest i could find.

My question is, what files/folders do i need to overwrite in my new version when migrating, to ensure all my custom modules and custom fields correctly display in my new install. After the strcture is correct then I can SQL in the data

The best strategy is to create an installer containing your custom module and all customizations applied into current SugarCRM installation.

Im not really sure what you mean by that. I am getting a copy of our current instance sent to me, but im assuming you cant do any of this via the user interface?
