Module loader buttons do not appear

I have no idea when or why this happened but the action and enable/disable buttons do not appear on all modules?

From looking around i saw that this might happen when you have the same module twice, but on all 4?

Please try to load again your module (make the installer upload). Maybe after that the buttons turns to appear again.

You are correct, reinstalling does solve the problem!
For ecalendar just uploading fixed it.

However, some of the modules are custom built, and deployed, using the module builder so when exporting, uploading and installing a new module was created instead of an upgade.

This brings up 2 questions,

1) is there a way to fix this without re-installing?
2) what could have caused this?
I am guessing it is related to the 'is_uninstallable' in the manifest, but i am 99% certain they did appear originally. So where is that info stored?

UPDATE:
this has "hands down" just become one of the weirdest things i have encountered, after i reinstalled ecalendar and its buttons started working. The bottom part of the module loader (uploaded files) no longer lists things uploaded. i tried uploading SugarCE-Upgrade-6.2.x-to-6.3.0RC2.zip and noticed that, and i reuploaded ecalendar and the same thing happened
