Problem with cache/modules?

I'm having a pretty serious problem that I'm going to need some assistance with. We just upgraded to 5.1 GA and all was going well until something flipped out with Admin/Repair. Immediately after doing a Rebuild Relationships and Quick Repair and Rebuild after doing adding some basic custom modules, our searchforms on the standard modules are missing. I have tracked it down to files in ./cache/modules/modulename/ being removed. I was under the assumption that Sugar rebuilds these files, but mine aren't being rebuilt. What can I look at to get this repaired? Any ideas?

I figured this one out (I'm hoping). I chmod'd everything in the ./cache/modules foleder to 777. Probably not the safest way to do it, but it's working again.
