Rebuild Config File does not work

OS: Linux (don't know currently, have to ask sysad)
Web Server, PHP and MySQL Version (don't know currently, have to ask sysad)
Sugar: Professional

After an update from 5.1 to 5.2 the following message appears on the top of the screen:

Warning: The config.php file needs to be repaired. Please use the Rebuild Config File script in the Repair page in the Admin area to repair the config file.

I followed the instruction, clicked the [Rebuild] button - but the message is still there.

Any idea what could be the reason?

This it most likely caused by a permission issue. Make sure that the webserver has permissions to write to config.php. SugarCRM doesn't give you an error message for this afaik.
