Studio Save and Deploy

I'm trying to customize Accounts layout and when I press Save and Deploy, it reverts to the some earlier layout and throws away the new layout. I can load it from History again, but cannot deploy it. This has worked fine in the past.

I've done a number of experiments lately including editing files directly in SugarCRM/custom and even restored the full SugarCRM tree from backup, so there are many things I could have done to break it.

What would break Studio so that Save and Deploy no longer works?

Also, how does Studio relate to the SugarCRM/custom tree and how should I manage changes when I am making some directly to files and some via Studio?

Right now Sugar is only experimental, but I'd like to work all this out so I know what I can and cannot do when we start depending on it.

Any tips are welcome.

try to check your custom and cache folder permission,
set full permissions for this folders.

I checked the permissions on the folders and they are fine.

I restored from an earlier backup and all is working properly, but I really want to know what I did so I can set some guidelines for things never to do again.

I do notice an anomoly in that the custom/working folder has a missing group write permission. But the current folder tree has the same permissions as the failed folder tree for these folders.
