Unseen Modules in Module Builder

How can I manage to solve the problem; when I have 3 modules and they are running smoothly, but we can not see them in Module Builder?
It happened when I manually backed up the whole directory and manually restored it.
I was thinking it caused by the imperfect copying process.
Can anybody help me solve this problem?
I tried to use a REPAIR function, but it didn't work.

I use SugarCRM CE 5.0 G
MySQL

try to go to Admin then Studio option..
All modules are listed there
