There are differences, but Sugar seems to lump them both into the same database table and thus confusion may ensue. An employee doesn't have access to SugarCRM - when you create an employee, it doesn't create a username or password, and (if you were to have Pro or Enterprise) doesn't tick away at your number of licenses. A user, on the other hand, does. When you create a user you'll notice different required fields from when you create an employee, and vice versa.
The reason you see both, however, is because they're both in the same table and Sugar's not doing anything to differentiate between the two. I'm guessing this could be considered a bug as there are differences between employees and users (I think the general paradigm is that users are a subset of employees) but I'm not one to file a case over it or even check if it is indeed already filed.
