Is there a public bug/helpdesk management system for these types of messages i.e. problem reports where users can open issues?

You can edit which types of Opportunities are displayed in both the open source and Professional versions. Try clicking on the "Edit" button under the graph, then selecting all the Sales Stage except "Closed Lost." The graph should refresh with all other Sales Stages listed.
